Plot Options panel

The Plot Options section controls the visual appearance and annotation of the clustering plot.

  1. Color controls how sample points are colored. Options include:

    • sample metadata categories (e.g. Treatment, Tissue, Condition),
    • continuous or categorical color schemes,
    • color scheme reversal, and
    • color scaling from zero for numerical values.

  2. Symbol controls the marker shape. Symbols can be assigned according to metadata categories, enabling simultaneous visualization of multiple sample attributes.

  3. Symbol Size controls point size, which can be linked to feature intensities, abundance values, or metadata-associated numerical values.

  4. Text Label allows labels from selected metadata fields to be added to sample points.

  5. Additional Plot Settings options for adjusting point and font size, overall plot dimensions, grid visibility, and the number of legend columns.
